WindowTop is an Open Source app that allows you to set the transparency of any window, set it on top, and even allow click-through.

We first got an ad for Bitsum Technologies, even with the portable version, which we didn't care for, but it only shows one time on the first run.

There's an option to "set click-through," allowing you to click through the top window. The authors mention that some modern and metro apps might not work with it.

You have additional choices from the app's right-click taskbar icon, including disabling the toolbar menu, click-through mode, and set-top for all Windows.

Overall, having quick access to change any window settings is something we find very useful and think you will as well.
